It also gets buggy where 2 identical colors will be treated as different ones, preventing one of the 2 from being color swapped.

Maybe something to do with how it's saving the file. The only major problem I've seen with recent versions of paint is that the color swap trick will fail every so often, causing me to create a new file and paste the old one into it, then save that over my old file. Then from there use the color swap trick to color it the way I want. Dithering I just made the area I want to dither a unique color then pasted it on to an image that's completely dithered 50/50 black and white or what not with that unique color transperant so the dither shows through only on the specific area.

But my favorite trick for making textures is by ctrl+dragging a pasted image. Yup, most of my techniques use transparencies to build layers, but sometimes use more than one paint window.
